Seems like Nintendo isn't all that interested in using stereoscopic 3D on the 3DS anymore. They may have done it with Metroid: Samus Returns, but the bulk of their recent releases doesn't have the feature. You can add Kirby Battle Royale to that list, as it won't feature the support either. I guess that's what happens when you have so many different 2DS units out there!
